Did this happen when a scheduled backup ran, but your drive wasn't attached or mounted, so you manually selected it? (You can tell if there are settings loaded -- the title bar of the SD! window will have something other than SuperDuper! in it.)
If so, just press Cmd-s to save the modified settings and you'll be able to quit.
