Back up failure
I tried making a back up using the disk image to my external HD and SD! crashed. It now shows my internal HD as full (though I can't find the folder that has everything) and SD! has the using drop down greyed out. How do I fix this and get everything back to normal.

It sounds like you might have either stored the image locally, or perhaps the destination volume failed.
Please open the Log window for the run in SuperDuper!, copy the contents, and send that to me at the support email address. I'll take a look and see if I can help. (If you could attach the crash log, should the crash have been a real crash, that would be useful as well.)
