How Secure?

I have made a safety clone-shared users. The user’s manual suggests this is the most secure clone in terms of isolating the source partition from the safety clone. However, won't a corruption of a preference file that happens on the clone be passed back to the source partition? How can I confidently try new software on the clone if damage can be passed back to the preference file of the source?
