FileVault

Yesterday, my organization forced me to use FileVault. I turned off my nightly backups until I sort this out. I understand from the SD! guide that I can backup the Filevault volume, but that won't be a boot volume, just my User files. According to the guide, I have to use another non-FileVault account to make a boot drive. I am checking but it is possible that my organization will not allow me to have an account without FileVault. What then would be the best way of handling backups? I was thinking to have two scheduled jobs, one for the disk and one for the FileVault volume, but I guess not? 10.6.8

You have to use a non-FV account to back up. You don't have to put anything important in it, but the one that has the data in it must be logged out of.

So I'll have to logout of the account that I use all day at work. Fast user switch to the non-FV account to bring it to the front and then let the scheduler run SD later in the night. So FileVault took away my automated backups. I have to remember to logout and login whenever I want SD to run. Which is every night. Do I have this right? Hope I don't.

Yes, you have it right. This isn't true in Lion, where FileVault is handled differently. But since FileVault pre-10.7 is done by encrypting an image, you must close the image before you back up, which requires logging out.

When I make a non-FileVaulted account for the sole purpose of using SD! to back up a FileVaulted user, does the account need to have admin privileges?

No, it doesn't - but you have to authorize it with an admin account.
