It doesn't say what files are missing but in Disk Utility we can see that the original says "Number of Files :16,729" while the SuperDuper copy says "Number of Files :16,764"
When we try to use the SuperDuper version we get the error: "The application "Install Mac OS X" cannot be used from this volume."  This doesn't happen from the original partition.
