There's no need to do that, actually. Just do the backup to the external drive -- making sure you use "Backup - all files" and "Erase, then copy" or "Smart Update", then upgrade the internal from 10.3.9 to 10.4.x...

Don't do a clean install unless you absolutely have to. And you shouldn't have to.
