smart update problem

Hi

For the first time ever in years of happy use SD is doing Smart Update on a 2 week old clone and behaving as if everything as changed. Only 150MB is regarded as up to date. I am going to just let it run but was wondering what might cause this ? How does SD determine if a file has changed ? Is it modification date ?

MacBookPro, 10.6.6, SD 2.6.2

PS: Is there any reason not to just keep smart updating a clone for years or should it be periodically erased and done again ?
