I had the acl's turned off. Which is why it didnt make sense.
a chown -R nicitaja:nicitaja on /Users/nicitaja, and /Applicaitons/Library was all it took. Even fixed Firefox..
Still have broken System Preferences, but I am re-installing all of them one by one.
