Thanks for the quick response, Dave! Other than diff'ing the directory tree, can you give me any idea (or suggest somewhere else I could check) which files aren't being copied? From the above, I'd imagine that cache/temp files which are ignored based on the built-in exclusion scripts would show up in the log. Now that the clone is nearly complete, there are about 30,000 files which were evaluated but not copied.
