There are two kind of "different" steps there, and I'm not at all sure how they relate.
You're first erasing your drive, and installing "classic mode" on it. But then, you're using a clone to restore, which erases anything you did to the drive.
What exactly are you trying to do?
(Haven't heard of any permission destruction...)
